Most importantly, why does the machine need so many mechanical arms? And why did shocking the pokeballs stop them?

They're such a bunch of hypocrites.

But I think I know why Mewtwo erases their memories; they realize so many important things that would make them shun the life of a Pokemon trainer because fighting is wrong. Ash still needs to become the very best like no one ever was.

Of course! Its not like anyone else will do it.

....Also, the moral complexity is amazing. Good guys and bad guys have the same goals, and often go about accomplishing them (catching pokemon) in the same way.

And also we should all focus on what is the same and not is what's different because fighting was wrong.

That was actually said by the villains, while the good guys were ordering their pokemon to fight, and complaining that mewtwos were fighting back. Moral greyness, incredible!
